It appears that the limit for features file folder structure is 2 folder. Is that right? Is there a way to make a deeper file folder structure?

Not currently. This is left over from our original design trying to balance depth and not complicating the UI.

We are about to add search options with December's release, and categories with the release after that. That should help a lot, but we are still open to having a deeper nested folder depth later next year.
