Can someone explain the differences and what each is best used for?

Keep in mind you can use these tools in any creative way you want :), but this is what we intended:

* Regions are used for layering geography into a landmass. they are the lowest layer item so everything goes on top of them.
* Boundaries are used for political boundaries so they go above other items. The options (and presets for them) cover a variety of boundary styles that you'll find in maps.
* Zones are analogous to regions but can be children of caves, rooms, etc. They are intended for dungeon tools so you can use them to layer floor/ground features (such as cracks, aging, etc).
